My son is two weeks old and we've been using GMD prefolds with Thirsties covers. They generally work really well, except he wakes as soon as his diaper is wet. Not a big deal during the day, but at night, we're up every 1-2 hours to change him. Is there a better way?
Well he was sleeping 3-4 hours before we switched to cloth. I understand that newborns wake up a lot, but since the diaper situation is the only thing that changed, I assumed it was that.

It could be. But I will also say my kid's sleep habits changed like weekly during the first six months. Heck they are still changing pretty often at 27 months. Wonder weeks, teething, illness, have all screwed with my good sleeper.

Use liners because it won't hurt and then you can kind of put that out of your mind. But kids will sleep longer and shorter periods several dozen times with no real explanation why. I know that frequent waking sucks and you'll try anything, though!
IMO the hardest part of being a new mom is the exhaustion. Nothing can prepare you for it, so I was always looking for anything to make my baby sleep better. But, as the other ladies have stated, there is a shift in sleep cycles at two weeks, and a lot in the first few months. The wetness probably is unrelated, but micro fleece liners won't hurt anything. I am adding another vote to using liners. My LO seems much more comfortable when we use a liner at night (a.k.a. not waking up as frequently) and the almost consistent diaper rash we had been fighting is almost non-existent now. GL!
